Relatively low. On a ¥50M property, stamp duty is only ¥10,000 under reduced rates. It is one of the minor transaction costs compared to registration tax (登録免許税) and acquisition tax.

Are digital contracts exempt from stamp duty in Japan?

Yes. The NTA has confirmed that electronically signed contracts (電子契約) are not "documents" under the Stamp Duty Act and are therefore exempt. This has driven rapid adoption of electronic real estate contracts.
